First off there is nothing such as IP or IP2. The status messages in your MyCIC account mean nothing.

All application go through the following stages:

R10
Criminality
Medicals
Eligibility
Security or BGC

After the BGC, which is the last step, the report is reviewed by IRCC and PPR is issued. To know what stage your application is at, you need to see GCMS notes. However, since you called IRCC call centre, and they confirmed that your BGC is cleared, just wait.

When submitting my new profile, do I need to submit an LOE as to why my last 3 profiles came as ineligible? Will having these previous ineligible profiles have any impact on my new application?

No, a profile does not counts as an application. So you do not have to explain about your ineligible profiles, and when answering where your have applied before to IRCC, you can answer that as no, as you did not file your application.

Creating a profile does not count as applying. However, if you did apply for another type of visa, eg. student, work etc, then you will have to say yes and give details, but not of profiles or ineligible profiles.

My security checks were initiated on May 18 2018. How much time should I expect to complete the security checks? My spouse's security checks are already passed.

Any idea guys? @legalfalcon

Thank you for sharing this information. It was really helpful.

I did order the GCMS notes but it was before my status of background check was updated and I am still waiting for the notes, I should get them in a week or so. Hopefully that will shed some more light as to what is going on with my application.

The security checks takes 3-7 weeks, if you are not under SS.

The Security screening is all about information sharing with agencies. It is CBSA and cSIS who primarily foo it, but gather information from other agencies too. Based on the kind of program you applied, and the agencies policy the category is provided. Eg. The Syrian refugees has the highest priority recently.

To be sure, check your GCMS notes. Mostly only males are subject to SS.

I called IRCC call center again today and was told my application for PR has been approved but no email has been sent after the approval. When I asked why is it taking so long to send an email when my application has already been approved, the agent said everything has a process and its just a matter of time and for sure they haven't out an email yet. So that's a relief, my PR is approved and I didn't miss the PPR email.
