I am currently working as a Research assistant in my university. The work I am currently doing is related to my major. I will not earn through the employment though. Will this be considered as my experience? Can anyone please answer this? Thanks in advance.

No - it won't count as employment. To count as work experience - it must be paid.
Ask your supervisor to include some pay in the reference letter and explain him why it is important .
