I have question;

I got 3yr worker permit based on charity sponsor. After 6 months, I changed to new charity.
Should I apply for new visa due to the change of charity?

If not, does it affect when I apply for PR later?

If you switched employers without getting a new work permit, you are working illegally and in violation of your status in Canada. For PR, you won't be able to count any of the illegal work as work experience. It will also likely be an issue if you try to extend or obtain a new work permit. IRCC will likely apply the six month ban for unauthorized work.
