Work permit for the protected person
Will expire on September 2019 and and my application of PR in back ground check since March 13 2019 .
Should I apply also for the new work permit or should show the status of P R to my Company

I would say apply but it's still a bit early to apply. It should take 1 month to issue a new work permit. Hopefully before September you'll have received a dm

Mine first permit took. 60 days

Do we need to pay fees again

I would suggest that you wait until at least July before you apply. You may just get your PR by then.
