So more than 6 months ago I was (almost) ready to apply. I had my reference letter, etc. But I couldn't get a police certificate at time, so I had to delay my application.

My question is, back then when I asked for my reference letter, I had like 2 years of experience working for my employer. Then I worked 3 more months and changed employer.

I know my current letter of reference mentions those 2 years. But my question is. Do I need to bug my previous boss (we were expecting his retirement soon) for an update of my letter for those extra 3 months I was there?.

I understand that for PR as CEC we only to certify ONE YEAR of employment to be able to apply (once I called CIC and they said they make no distinction of experience as long as you show ONE YEAR of experience after graduation). However in order to keep dates clean and clear on my application form should I bother my previous job with such an update? any suggestion on how to avoid this? (maybe I can make sure to match the dates on my letter with the dates in the application form)....do I need to ask for another reference letter to my new boss in my new (few months) job too?

Your work experience letters should be up to date.
 
You should. You can prepare a draft to make it easier for him - basically, use the old letter and just update the information.

If for some reason, you can't get it, you could submit the old letter, along with a copy of the record of employment (which will provide some evidence of the last 3 months). But you should also write an an explanation of why you couldn't get an up-to-date letter.
