You do not have to submit a PCC from Canada in you e-APR. However, you might be asked for one later when your file is under processing.

Hi Guys, before I ask my question, let me preface with some context

Last year I applied for my PGWP, but before May 2015, there was a bug where CIC charged only a partial amount of the total needed (only $155 out of $255). Because of which, all of my friends who applied prior to May 2015 were stuck for a while in implied status. I finally heard back from CIC in November!! 2015 and they said please pay $100 and upload the receipt. I did exactly that and waited and after a week I get a response that my application has been refused because they didn't receive $100. After lot of back and forth with customer agents and case specific enquiries, it took over a month (Jan 2016) for the issue to be fixed. They admitted it was a technical issue on their end where they could not see that I had paid and uploaded the receipt, and subsequently issued PGWP

My question is, does this mean I have to answer YES to the question "Have you ever been refused visa or permit to Canada or any other country" Technically yes, I was, but it was an error on CIC's part which was fixed. What do I do? Say yes and wait for the Schedule A.or Say no and add a letter of explanation?

Well, I'd suggest that you say YES and explain this in a LOE. Playing safe is the wisest option IMO.

in my ielts certificate number there's 18 number it's called trf number or certificate number of ielts if acadimic the final letter A if genral the final letter G but in my certificate final letter is A but iam genral and my wife final letter Z and she also genral that's normal or some thing wrong

If you see the words "General Training" on the top right corner of your TRF, you are good to go IMO.
