My mom's sponsorship got approved on Feb 2018 and during this time she was a US green card holder. Recently she got her US citizenship and would soon apply for her passport. I am wondering if this would be a problem on the border security when she arrives in September since her stamp (permament resident) is on her old passport (Philippine passport). Thank you

As long as she has her passport from the Philippines, it makes no difference. She doesn't need to show her US passport when she enters.
