My SO wants to come visit Canada so I'm just wondering if he tells them he's staying for 3 months, but stays for another 3 months is that illegal? Or would the 6 months rule apply? And if he were to want to stay past 6 months we'd have to extend his stay by paying the fee?

He can stay six months then he can extend stay in Canada. It should not be a problem for him to tell customs officer that he wants to stay for six months.

Six month stay is the maximum for visitor visa to stay each time. He doesn't need to do anything for staying six months

I should of mentioned he's visiting from the US. Would it cause issues at the border that he'd be unemployed at the time?

He should tell the customs officer that he plans to stay for six months. It is possible for him to get a stamp on his visa if he says he only wants to stay for three months.

What would the stamp be for? Also he'd be bringing a letter from his manager that he will be employed when he returns, is that good enough?

Oh it is not good if he is unemployed. Because he has to show the strong ties in US then job should be very important.

It seems it is not a good idea for him to say he wants to stay more than three months

That's very good having the letter from his manager.

The stamp will say he has to leave Canada by the date on the stamp but he can extend his stay one month before the date

Let's not forget that you can in theory stay in Canada for 6 months while visiting, but the border guards can limit you to less than that.

No - it doesn't mean that. He can still apply to extend his stay.
