I suppose my best option would be to get my study visa processed / or apply for a visitor's visa when I'm needed here.

Yes. unfortunately it could affect your future temporary visa applications.

I would recommend not applying for any visa (TRV/study permit) for at least 6-8 months. If possible do enroll in a suitable study program in your home country or maybe find a job. Basically, do establish some ties to your home country + work on your financial situation before you apply

What if I apply for permanent residency through the Express Entry pathway...would that be affected adversely too?
