Hi
While I was a student, I accrued about 800hrs in 2015. I finished my final exams in April of 2016 and joined same company. I applied for my work permit on the 9th of May and got it on the 30th of May.
Since it was a seasonal job, we closed in November 2016 and Resumed in May 2017. I changed jobs in July and have been working to date.
Am I qualified to apply now for express entry?
 
Any work you did while being a student in Canada does NOT count as work experience.

But my previous employer gave me a reference letter dated when I joined them after my final exams. How do I fill this in the work history section?
 
What work permit did you have? and how many hours did you work after you finished the exams and before applying for the work permit?
Off campus work permit.
I worked about 3wks after my exams before applying for pgwp which I supposed was 120hrs.
 
You were not supposed to work full time before submitting the PGWP application:

You may continue to work full time after you complete your program, but only if you have submitted an application for a post-graduation work permit, or other work permit.

Also:
You can work full-time:
  • during scheduled breaks, such as the winter and summer holidays or spring break, and
  • after you finish your studies if you have applied for any other work permit.

Your work experience starts from the day you applied for the PGWP. You either need to have an updated reference letter OR you enter the date you applied for the PGWP as the start date and explain the situation in a LOE.
My T4 for 2016 shows that I started working in April 2016
 
Since I worked full time before applying for pgwp, are they gonna be mad at me since I didn't know the rules?
 
Also, for 2017 can I upload one or two pay stubs for the previous company since I don't have a T4 yet?

Date of final exams is not a relevant date. The date you need is the date on the notice of degree/program completion, on the letter you should have received from the registrar. You were still a student until you received this notice.

I have no idea, because you have not indicated the date that you stopped being a student yet : )
