I have my experience in Software Development filed, I have few questions.

I started working as Traninee in January 2006 and I started my job in same company from June 2006, So if i assume from January 2006, can i show my experience as 4 years plus

OR

It will be officially started from June 2006, according to which it will be 3 yeals plus and will be 4 years in end of May 2009.

I have some gaps between my job experience dates like 5 days and 10 days at the max, between switching jobs and countries, will that be excluded at the time of counting my job experience?

I believe trainee would be counted as long as you were considered an employee and were paid.

those 5 and 10 days don't count but i think they ask for your employment history with details to month not days (i could be wrong).

It is unlikely that trainee would be considered as the OP would not be performing the duties in NOC, but would be learning how. FWIW.
