The background / security check is one of the three admissibility checks, and is done by CSIS. (The other two are medical, and criminality.) It's not public knowledge exactly what CSIS does, but you can at least verify they have your file:

how do you know if they are in background check portion of the process?

Background check,
sometimes cic send a letter to applicant or his lawyer that application is in background check and sometimes they dont each visa office is different
in my case my lawyer send an email to damascus to update status and they reply within a week that application is still in process undergoing back ground check. it may take between a month to 3 months each office/ application is different
