Each applicant must send a separate envelope containing only his/her transcripts because both of you would be having different reference numbers.

If you mean sending it in ONE envelope which will hold both your documents and reference numbers, No you can't.
If you mean sending your each and separate envelopes, in ONE FedEx/DHL/UPS package, then Yes.
