applying supervisa for my mother and trv for my sister at the same time. Both are different applications.

In the family information part it asks "Would this person be accompany you to Canada". In my mother's application should I mark my sister as YES or No.

Technically my sister will be accompany her but its a different application and she might not if the visa is not approved.

Believe the question means whether you will be accompanying the person who has status in Canada.
