I am currently studying bachelor of Engineering in Montreal. I have taken 2 semesters part time but I have a letter from university advising that I was sick and it was their advise to take a reduced load. Should this be fine when applying for PGWP or not because this is stressing me out.

Ask them if they are ready to give that in writing if IRCC wants it from you. If they disagree, then its not looking good. See IRCC won't call them, you have to answer it and technically you have to submit the written proof, proofs is what IRCC believes in.
 
I was going through exactly what you are dealing with. My first semester was part time cuz I dropped 2 classes due to academic stress. Every semester afterwards except the last was full time. I wrote a LOE that explains that school advised me to drop 2 classes. My letter of completion also states that I’m full time. I also included my admissions letter which also says full time study. Just include as many evidence as possible to prove your study is meant to be full time. Eventually I got 3-year PGWP. So I think you should be fine with 2 semesters pt, but don’t be part time too much

I already have 2 letters from them when I applied for study permit extension.
