My wife and I are currently living outside Canada. We have applied to renew the expired PR card, and got all documents submitted. We received the reply that all is accepted, except for the secondary identity document.

Since all driving licence and all other documents are now expired, we must submit the IMM 1000, which we can't find at all among our documents.

We can apply for the Verification of Status, which takes six months, but fine. I have a different question entirely:

My wife was sponsored in the year 1999 by her ex-husband who happens to be a Canadian Citizen. She had an IMM 1000 at the time. When they divorced in 2002, she returned back to Egypt. When we got married in 2004, I filled out a completely brand new sponsorship for her, since I am a Canadian Citizen as well. She arrived in 2005 in Canada, but we can't recall if there was a new IMM 1000 or not.

Does anyone have any idea about our situation? Would she get a new IMM 1000 since I sponsored her again in 2004?
 
Yes - she would have a new IMM 1000

Just to remind you, an application for renewal of a PR card must be submitted from inside Canada and, if granted, the applicant will almost certainly have to collect it in person from a Canadian CIC office. It will not be sent to a non-Canadian address. Be prepared for a Travel Document application.
 
We applied for the PR renewal from within Canada. But with this document missing, we had to leave. We understand that we need a fresh travel document to collect the PR.

So, can I conclude two things:

1) She got fresh landing documents with the new sponsorship.
2) We should look to locate the IMM 5292 not IMM 1000.
