I am almost finished with my PGWP and am starting to plan for PR application.
However, I have found out that my spouse's criminal record from outside Canada needs a bit more time before being eligible for rehabilitation.
When applying for PR, will my application be considered as a family unit, or can I apply as an individual even though I am married?

You are a married so must apply as married. So if he is the accompanying or non accompanying and inadmissible, then you as principal applicant are inadmissible too.

oh...The situation becomes quite complicated in this case. It is unclear whether IRCC will have the discretion to process the rehabilitation application that is submitted in advance.

They don't. They have to wait until the full five years has passed.
