Hi,

I am planning to continue PhD in the University of Waterloo. Can i apply for the Canadian Passport while i am studying there?

No - you can't.

To apply for a Canadian passport you must first become a Canadian citizen. To apply for Canadian citizenship you must first become a Canadian permanent resident and then live in Canada for 3 out of 4 years.

So your first step is to become a permanent resident.

I would recommend that you read up on the Ontario Provincial Nominee program and the Federal Skilled Worker program.
