Passport Request received for mothers supervisa

Received a letter from CIC on the portal for passport submission for my mother's supervisa.

She is currently in Canada visiting me. Does anyone know if she will be required to leave Canada and re-enter or her passport will be stamped and returned in Toronto.

You should be contacting IRCC directly - read the letter you got again, carefully, there SHOULD be instructions there for this scenario (but not always). She would / should be doing landing virtually (computers) not submitting physical passport. You can/also should update address to show in Canada (which if done also should have led them to suggest the virtual landing).
