My course advisor informed me that I only had one course left during the fall semester. However, I was later told that I need three additional credits to graduate. As a result, I was part-time in what I believed to be my final semester. I am concerned that this may affect my eligibility for the Post-Graduation Work Permit. Should I obtain a letter from the school explaining the situation?

Yes, you need letter because you are not eligible for PGWP.
 
This cannot affect your PGWP since it is the last semester. doing part-time in the last semester is an exemption from not being eligible for a PGWP. you can google for the eligibility for PGWP in Canada.

If only part time the last semester, then may still be eligible. OP does not say whether full time for every semester.
