For my Reference Letters, one did not write the salary but I have A4 and all the sub payrolls for that position. they show how much money I earned and how much I paid for tax. Is this fine? or I have to write a new reference letter which add the salary in after I got my AOR?

If you can get a new reference letter, that would be great.
In your present situation, you will have to explain to CIC with a covering letter.

If you worked for the same company for 12 months, and your T4 reflects your total salary, it should be fine.

I agree with Andy, you should try to get a new letter.

Re: Missing Salary in pay stubs and problem in work location

Hello everybody. Im working as a cook since April 2012 up to present and I passed my CELPIP Last June 2013, L-7, S-6,R-5, and W-6, now my problem is my salary, because in my contract my salary is $ 14.39 p/hour but in my pay stubs is only $ 13.80 p/hour. Also when my company open a new branch they send me to help start there business, I got already tree locations since I started working in this company. I need some advice if I will submit my application now or I need to wait tell they give me a new work permit with a right location of work. thanks in advance
