Pre-Assessed..
We are landed immigrants in 2015 and have our PR cards. We have no plan to move to Canada as a whole family now. But we have a plan to keep our son in Canada for next 3 years and educate him there in a boarding school. My son will be 16 years old in 2020 when our PR cards will expire.

He would meet his residency obligation in the above scenario. What I would like to know is... as a 16 year old...will he be able to renew the PR card on his own in 2020...considering both his parents not meeting the residency obligation and possibly not present in Canada at the time of renewal in 2020.

His PR status is independent of yours and therefore he should be able to renew in his own right. Given his age, he may require adult assistance and the http://www.cic.gc.ca/english/information/applications/guides/5445ETOC.asp states that a parent or guardian must sign the documents.
Question 25
Read the declaration. Sign and date the application form.

If you are less than 14 years of age: one of your parents or a legal guardian must sign the application.
If you are 14 years of age or more but less than 18 years of age: Your application must be signed by you and one of your parents or a legal guardian.
It does not say that the signing adult has to have status in Canada.
