I have been working for the same employer since I was a student, and my position falls under an eligible NOC/TEER category.

Is it okay to include my original employment start date (when I was a student) on my reference letter, even though I am only claiming the eligible work experience gained after I obtained my work permit?

Also, should the reference letter clearly distinguish the period when I was working as a student from the period I am claiming for my PR application?

Please advise?

Yes you can list your start date at your employer when you were a student. You can differentiate your time working as a student and time working where you can count time towards work experience.
