My wife is in PR process and is on an ETA with an extension. She has done PR biometrics but we would like to go to brazil due to family issues etc this summer for 2-4 weeks. I am wondering if she is able to come back with me on the Canada site it says to just have a marriage certificate, valid eta and proof we live together. Would this effect her PR at all leaving for a short time with me? Is there a possibility she is denied entry even though she has PR processing?

We have urgent need to go by July and if needed can show medical records and other info to back up leaving but I want to know if anyone has left in this way and got back in during covid.

In general IRCC seems to ignore short absences of around 2-3 weeks when it comes to sponsorship. Once she leaves her entry becomes a new entry. Nobody can guarantee she will be able to enter but in general spouses are usually be able to enter. One big unknown is if there are flight bans due to covid you could both get stuck out of Canada. Given South America remains a hotbed of covid have a plan if you get stuck or even catch Covid (even if you are vaccinated)
