Flag pole ( or kind of entry to Canada) need a valid VISA only (PR or tomporary). The immigration officer at the boarder will not accept any other paper work (ie, AOR,...). I think the officer even had right to not let you come back to Canada if you didn't have visa.

BOWP is a little different process than a "regular" OWP, Flagpole give you a WP if you already have it granted (a letter from Canada telling you that) or a positive LMO for a Closed WP. Was your old Wp still valid? What was the expiration date on it? Now I will suggest you to stay positive, look for legal assistance ASAP and see if it is possible to do something about.(like get a longer visitor permit)
The most important think is that you have AOR, that means your application for PR will be considered as it seems to be complete, don't do anything that can jeopardize that, if you have to leave, leave if you can't work don't work. Good luck in your process!
