Religion is anyway asked in the general information about the you and your partner, so dont think its needed to say your a "member" of a church unless you do some social work thats supported by the church or something similar.....i think in that question they just want to know if you take part in political or social activities, just going to church isnt really a part of this.
 
Being a member of an organization or not will not affect your application. There is no harm in listing these things. The only way it could negatively affect your application is if you were a member in some organization considered 'bad' by CIC. The average church is not going to be considered bad.

That said, I would not list a church where I just attended services in this section. I would only list a church where I was somehow 'officially' part of the church: I was on some committee, or was active in church activities other than just the ordinary worship, was fund-raising for the church, that sort of thing.

I had the same question when we were filling out that part. I decided to say no because there was no mention about a religious organization.
