Ok, I've received my 120 day letter which asks for "the full immigration processing fees in CAD".

I paid my $550 with the initial application, so what is there left to pay?

I understand that a request for the Right of Permanent Residence comes later, so what do I pay now?

I feel like I'm being really thick about this, but I don't want to get it wrong!

They request "full immigration processing fees in CAD" it means there is some lacking in processing fee what you have submitted initialy, This is what I understand.

They want the $490 now, they don't want to delay processing by sending another letter for the RPRF, waiting for your response.
