Hi All,
We can select an interest in PNP (theoretically ALL provinces) while submitting express entry profile.
Now, I know that we can apply to provinces individually as well. So, what's the difference? I will try to clarify my question through an example.
A-Say, I create an express entry profile and select province XYZ, as a province I am interested in and submit my express entry profile.
B-Now assuming that province XYZ also allows to apply for a PNP to their individual PNP program.
1-So what's the difference between Options A&B, are there any advantages/disadvantages between the options?
2- Why in the first place have 2 options, A&B?

Simply put some specific streams within a PNP program aren’t aligned with Express Entry. Some of the specific streams may involve a job offer, studying and working in the province or having a specific NOC. For example, if you studied and are working in Alberta, you go directly through the province. If you have a job offer in Nova Scotia, you may go directly through the province. So if you don‘t have a job offer, studied in Canada, worked in Canada then EE is your most likely path.

Also going through provinces directly are “paper-based” and take much longer to process than a nomination through EE.

That's right as well , I just couldn't figure out how would someone with the same NOC choose between the EE PNP option and applying individually to a province? But, I think your first response nails it.
