On January 12th, my wife got email regarding payment of right of permanent residence fee, so we paid the $500 fee and email the receipt and letter to cic delhi immigration, as well as by web form. So I want to know that how cic will confirm they received it and still showing waiting for required documents in my wife’s cic account.

I don't think you will get an official confirmation of the payment. Your confirmation will be implied when IRCC responds about the next step in your application. You should not expect this will be quick either. At most, you can try calling in two weeks and checking with the operator, that's your other alternative I guess.
