My organization (office) is giving me a hard time saying that they will contact university (they have my offer letter) and cancel my visa as I am leaving the office at middle of session. Can they do this? Has something like this happened before?

The fact that this person said they will contact university to cancel visa means that they don't know *censored word*! Visa can only be cancelled by the CIC.
Also, since it's just a copy I wouldn't worry about it.
Is this your manager making these threats or someone from the HR department?

Well you will have to amicably resolve that. It is a legal contract after all. Convince them that you HAVE to go and attend university.

in ur home country is it legal to break the contract? if yes then University wont care what ever ur organization says unless its a government organization. Ur only problem is u will lose the job experience during PR process as u would need a letter from ur employer other than that i dont see any issue. visa can only be cancelled by CIC(changed to IRCC now). University can notify IRCC if u do not attend classes and r not registered .
