This is strange. If you have mentioned your spouse as non-accompanying, then you wouldn't have to pay RPRF for that person.

Principal applicants (with some exceptions) and spouses and common-law partners coming with them to Canada must pay this fee. Applicants must pay this fee before CIC issues the permanent resident visa or before the applicant becomes a permanent resident in Canada.

These people do not have to pay this fee:

dependent children of a principal applicant or sponsor, a child to be adopted, or an orphaned brother, sister, niece, nephew or grandchild; and
protected persons, including Convention refugees.

Are you sure you have mentioned your spouse as non-accompanying? Could you please post the content of the notification that you have received for better clarity?

They may have added your hub and you both will get the PR, I would pay and wait to see what happens, this fee is refundable if your application is refused anyway.

Well, if that's the case, then my points will reduce and both of us will be refused. He hasn't done his ECA and IELTS. I'm not sure what to do now.

I may be wrong, but if they are asking to pay for the right of landing fee at this point you most likely are either approved or you will both be approved based on the information you have provided.

6. Enter the number of fee payments in the box beside the fee of $490.
7. Click “Submit”

I would suggest you contact them (CIC) directly for accurate information or an immigration professional.

Logic says that if he is not accompanying you then I do not see a reason to pay for him, but i reiterate .. reach out to cic and get advise from them.

call cic and ask them, they will tell what exactly is going on.

Thanks guys. Took your advice and called them. They said that I don't have to pay for my spouse and that I just have to give a letter of explanation.
Apparently that's a generic letter.
