He can either submit now and change his flight or wait until he gets back. Would suggest noting he cannot submit right away as travelling...
The PRTDs are inserted into passports like a visa. As far as I'm aware, they're all multi-entry. Validity seems usually for at least six months but your mileage may vary.
I am not certain but I suspect that renewing a license has different (less strict) requirements than applying for a new one.
in other words, if yoyu're in Canada, you may still be able to renew it.

I don't know what he's playing at, but just ask for the electronic version. At more and more places that do passport photos, they do this automatically. Place I did it charged a bit extra for the printed copy.
You can write to the ATIP coordinator for CSIS to note that you've not received and ask that they expedite. Copy your MP's office. You can look elsewhere for ombudsman.
