I moved to Calgary in 2015 for higher study and got credit card with limit of 1000. Unfortunately couldn’t not pay before leaving and now plan apply for PR. Will affect my application?

Also, me married girlfriend from different caste (both Hindu) in India. Her parents not support but my parents support and we married in court. Will this affect chances of PR as she is different caste and parents not support marriage.

No but it will certainly affect you if you get PR. You may have difficulty getting a mobile phone, renting an apartment, getting a car loan, getting a new credit card, etc. Your best option is to try and sort out your bill that is likely in collections.

No, your credit card balance will not affect your PR application.

And, no, your inter caste marriage will not affect your PR application. No one, except, Indians care about inter caste marriage.
