So, the thing is my father's name in my birth certificate is lets say "Rama" but in all my other documents and all of my father's documents the name is "Ram". Will the second 'a' from the birth certificate affect PR application?

No. You need to post his legal name in the app.

Which would be 'ram' and not 'rama' right? As 'ram' is his legal name in all the documents except my birth certificate.

His legal name is what is in his passport or on his legal documents.
