My question is do I need to file the application separate? like for example separate courier and separate receipts? I already have all required documents I'm just confused on how am I going to send it. thanks

Nop, put everything on the same envelope.
How you'll organize the documents in the envelope doesn't matter at all, but I'd say the IRCC agent would like it if you put your documents and your daughter's one in separate folders
