No this not cause any issue because you son is going to be travelling on his own passport.
Did you apply for his passport already? I am also in the process of applying my daughters limited validity passport but not able to find much information on where and how much fees needs to be paid and what supporting documents are required ?

I thought so but just wanted to be sure.
reg passport for your child , send an email to ISBADCS@international.gc.ca. they will provide everything.
