I am wondering whether it is safe to apply for EE, while at the same time being employed by a Quebec company? I would be working remotely, and living in another province.

Unfortunately, this might cause problems. You would need to clearly demonstrate your intention to live outside of Quebec, which would be hard to do given the fact that your employer and supervisor are in Quebec. An immigration officer would probably construe that as a strong tie to Quebec.

I would recommend that you try to get a transfer to a division\team based outside Quebec prior to applying to EE.
