To get the maximum points for work experience, should the 3 years of work experience be in one company or can it be divided into different firms?
 
It can be with different companies as long as at least one year is continuous and in the same NOC.

2 years as a civil engineer NOC - 2131 - Type A
2 years in real estate (business side) - this is my current job too NOC - 0121 0 Type O

Which one should I apply as my primary job?
Am i still eligible ?

You are the applicant and it's you discretion, since you are the person who's signing the declaration while applying.

The number of years makes it eligible, from a third person perspective. If reference letter proves and IRCC is convinced when they do the eligibility check and background check then that's it.
