My classes in Canada will start from 6 January. Unfortunately, I still need some time to prepare all documents required for study permit application. So, if I apply late, say 20 days before the classes begin, can it cause a refusal?

It is normally advised to apply before December 1 for January intake. If you apply 20 days before your classes begin, your chances of timely acceptance are minimal.
Your chances of getting an approval on time even if you apply today are really less.
I suggest you defer your intake to May citing the VISA related reasons and then apply for a visa ASAP for May intake.
