My friend has a multiple-entry business-visitor visa. when applying for the visa the reason was to participate in a conference that took place before obtaining the visa. But as the visa is multiple entry he paid to attend another conference. Brussels airport agents prevented him from passing, telling him that the only valid reason should be the one mentioned when applying for the visa. Are they fair?

No, that is not fair.
Visitor-Business means, he can go for any Business trips such as Conferences, meeting vendors/customers, attending short meetings/trainings etc..
And he can go to Canada for the same purpose as long as the visa is valid..
In your particular case,
If his first conference/business event is missed and he is invited to another conference/business event, he can use the same visa to attend the next conference.
Moreover, Brussels airport have no access to what he wrote on his visa application. how come they reach to the decision "valid reason should be the one mentioned when applying for the visa. "

Lots of things change day by day. They might have their reasons.. Visitor Business visa is so different from Tourist Visa

No, allow me to disagree with you.
if the denial was at Canada airport we could have said that this is related to immigration policy..
but the person was refused boarding by airline..
from canada immigration point of view, they gave you visa. lets suppose 5 year MULTIPLE visa for business visits. They expect you to comply with the terms:
- come for ANY business event
- come before visa expire
- have proper plan (business event invitation OR business related plan) and funds when arriving
- leave canada within given time

but no airline av right to deny your boarding based on assumptions.. airline duty is to check the validity of visa and purpose of trip..
his visa was valid and his purpose was matching the visa..
its unfair to deny him boarding based on given information..

CBSA denials happen at foreign airports. This sounds to me like it was likely a CBSA denial - but was communicated by the Brussels staff. An airline will not deny boarding to someone with a valid visa. However there can be situations where CBSA stops boarding because they have some sort of concern about the individual who wants to travel to Canada. CBSA has access to airline manifests in advance. Airlines check the validity of a visa before allowing a passenger to board. Sometimes there is a flag indicating a passenger should not be allowed to travel and then the airline is obligated to deny boarding.

In my humble opinion, I dont think that CBSA will be interested in going through each manifests and block a ordinary person who missed his first conference and coming on next conference.
What you said can only happen when the person himself have some national security level issues with Canada. Otherwise, refusing a boarding could be just the airline employee opinion.
Also I recommend the person to get GMCS and CBSA notes and check if there is something on it.

Yes, I do recommend him to go through another airlines and try to have a direct flight. I am positive that he wont have a problem.

Yes, could happen as airline takes preclearance from IRCC to let a person proceed to board a flight to canada. In case IRCC has something, airline is communicated to not allow passenger to board the plane.
What was the purpose on his application? when did he planned to reach Canada? did he fulfill the purpose as per application?
