I have been offered admission in University of Waterloo's Masters in Computer Science program for September 2013. Before I apply for a student permit, I was wondering if you could offer me some advice.

There has been a terrible family situation for me, and it's uncertain if I would be able to join the aforementioned program in September 2013.

However, if the current situation is resolved I would like to join the program in September 2013 itself.

I was wondering if I should apply for student permit at this point. Assuming I apply now, would it be an issue if I receive the student permit as per my September 2013 offer, but I later have to defer my admission in case the family issues are not resolved before my date of departure for Canada?
 
Well it mainly depends on where you'll submit your application, but I believe that you may be able to issue one before the start of the semester. I also think you can defer you university admission a week or two, but ask the administration about such a situation. Hope this helps.

Also, if I have to defer my admission I would have to do it for at least 2 terms to sort out the situation. Could you please advice me if there would be a problem if I decide to begin my program later provided receive my permit now and defer afterwards?
 
Well depending on where you're applying for your visa as every visa office has it's own processing times that differ from 2 weeks to more than 12 weeks. You can check the processing times on CIC processing times page. I believe also that you can defer (be late to start) your classes on certain circumstances, also depends on your university, so you have to ask the administration if they will allow you to register yourself a couple of days after the classes begin.
 
I just checked and it wouldn't be an issue from the university standpoint. I'm wondering if there would be an issue from the student permit standpoint.

Assuming I'm granted the permit now, would I have to reapply if I defer my present offer for 2 terms or that wouldn't be required at all? Could there be any issues in this scenario?

Good question, to be honest, I don't know... It seems logical that you need to reapply, because when you defer, you will receive a new acceptance letter the year after with different starting/ending dates and different tuition fees.

If you are granted study permit now you don't have to reapply. Just show the deferral letter at the point of entry and no scenario at all. If you are asked why deferring tell the correct answer that's all.
