student visa approved in Canada,but how can I get study permit?

I applied student visa as though I am outside Canada even though I am physically in Canada, I must follow the instructions for applying for a study permit from outside Canada. I got my student visa but I am facing a challenge. I was told to get my study permit at port entry by doing flagpole. I did flagploe but I was ordered to return due to limited of person. My question is: Can I apply for my study permit online instead? I don't want to do flagpole again. Can anybody tell me？ Thanks
