You can just mention it in the cover letter. ensure its clear enough
i always used following format
Subject: Submission of Original Police Clearance Certificates (Client ID - XXXXXXX/Application # XXXXXXXXX)
Dear Sir/Madam,
I, XXXXXXXXXXX (Primary applicant) along with my wife XXXXXXXXXX have applied for Permanent residency under Canada experience class. My application was received by CIO, Sydney on XXXXXXXX
