Hi,
I got an ITA on August, but I had provided an additional year of work experience for a company I was interning at. My agency told me that since I won’t be able to provide any documents to prove that it was a full time job, I have to decline the ITA and I did. I declined the ITA and mentioned that I was unemployed that year and got another ITA. Will they check the old ITA application and think it was a misrepresentation or something like that?

You don't need to say you were unemployed. Move any work experience for which you are not claiming points to personal history. It should be okay.

I already submitted my application bcoz my agency repeatedly asked me to say bcoz it wasn’t paid and I wasn’t in the payroll, just put it as unemployed

No. Misrepresentation only applies to information and documents present in submitted eAPRs.
