I applied for a study permit last week and was refused at the border, the officer told me that I must leave the country by the end of my status which is on March 13 as a temporary resident or they will come and take me. I still have all my documents with me and was told I was "in their system now" and can no longer apply at any border. They didn't give me any paperwork or anything, everything was just verbal. Is this legal at all?

Can I still apply online with CIC? Im still a valid resident till Mar 13th. Need advice. Thanks
 
Yes - it's certainly legal.

Sure - you can try applying online. Note that your application needs to be sent to a visa office outside of Canada - it can't be processed within Canada since you are here as a visitor.

However it would be best to return to your home country and apply for the study permit from there. Lower chance of approval if you apply from Canada since it's more difficult to demonstrate ties to your home country.

Did you flagpole as an American to try this?
 
Yes I flagpoled but I'm from Vietnam

In my understanding if I submit an application online before the 13th I'm gonna be on implied status?

Flagpoling to obtain a study permit was never going to work. Only US passport holders can obtain a study permit at the border.

To the best of my knowledge you will not have implied status once you submit the study permit application since it can't be processed from within Canada. You will need to extend your visitor visa as well.

This is correct
