Hey, I have been working as a retail sales supervisor from last 4 years and when lockdown started, along with the regular retail sales supervisor job, I started working part time with a company which shows me as an independent contractor (freelancer) as per their terms and conditions and the job was to solve queries of college students from home. My question is that I only want to claim points for retail sales supervisor job. Do I need to get the reference letter for both the jobs ?

Nope. Only get a reference letter for the job(s) you are claiming points for.
If I am not claiming points for the other job, do I need to select the secondary NOC code when creating the express entry profile ? Because my bank statements clearly show that I worked with 2 companies at a time (one full time for which I will be claiming points and the other part time which I don't want to claim points).
