Recently, my application for permanent residence in Canada under CEC type has been returned to me since one of my application form is incomplete.

I updated the form and would like to re-submit again. In term of the document #9 - Police certificates and clearances, since the police certificates and clearances only valid for 3 months (it's expired now), I just want to make sure that do I have to get a new one for the second round of submission, or I am allowed to use the original one that I submitted at the first time?

What exactly did the letter say? If it gives instructions to re-submit, then your PCCs are OK. If it doesn't say that, and you want to apply again, then you need new PCCs.
 
'Your submission does not meet the definition of an acceptable application as set out in Regulation 10 of the Immigration and Refugee Protection Regulations.'

'All of your application forms and documents are being returned to you in this package. No record of your applicaiton has been retained by this office. Please return this letter and the attached appendices when you resubmit your application.'

It doesn't mention anything about PCCs on the letter. It just asks me to complete the missing information and resubmit the application.
 
OK, if it asks you to resubmit the application, do so with the existing PCCs. It is possible that they will ask you for updated ones in the future, but for now, they will accept the ones you originally submitted...
 
You can use the original application. Include a cover letter that explains your case and make sure to fill out the forms correctly this time.
