I would like to know if there's a simple way to check exact number of days spent in Canada without going to the border or to a visa officer. Is it possible to check it online or through GCMS notes?

You can request your travel history report from CBSA.

As mentioned, you can cross reference 2 things:

1. Request your travel history from the CBSA
2. Use the Physical Presence Calculator to input your dates of travel, and it will give you the exact number of days you've been physically present in Canada, for Citizenship purposes. You can even save a previous calculation.

We actually went through emails and google map to trace all footprints. We did get a report (CBSA, I think) but because of time difference (crossing before/after mid-nights), we went through our own records to double check (day trip or over night trips).

The easiest way, start tracking on your landing day as a PR. Then you have your records ready when needed. (PR OR days and Citizenship application)

I don't think you can check it online and as @steaky stated GCMS notes are unreliable.
