I got my PPR on aug.31 but I am confused if is it ok to inform visa office through cover letter stating that I am pregnant together with my passport or I have to inform them through email? I hope anyone can help me about this.

Congrats Jen(on both fronts) :)....
Since you already have a PPR there is nothing left for you to do medically speaking such X-ray etc... you can only inform IRCC once the baby is born...
 
Thanks but on the ppr letter that they sent to me they stated that I have to inform the visa office if there is changes in health like pregnancy.

I have not seen the letter as such maybe you can share the extract of the complete paragraph ?

Congrats! Aprt from CIC -- One thing which I saw happened to my relative: She was pregnant while travelling to Canada but was early stage and still airline staff saw her, I mean they suspected she is pregnant. They refused to take her and was sent back and told her to bring a DR's note when she is due. She was delayed but with Dr's note she was able to fly.

Was there not any instruction on how to inform them? For example, my PPR letter had a line that said:

If any of the conditions apply, you must inform CPC Mississauga via the Case Specific Enquiry form at the following link: https://secure.cic.gc.ca/enquiries-renseignements/canada-case-cas-eng.aspx

If there are no instructions, then you could notify your visa office via Webform. They may want to know this before you send in your passport. My letter did not have a condition about notifying them of pregnancy, just marriage, divorce, etc, so not sure how important this is to know before they process your passport.
