I'm on my third work permit in Canada. The first two work permits were from the same employer, and my current work permit is from a new employer. I have a CSQ from Quebec, based on the second work permit, and my PR application is being processed. I have already been called for and completed the medical tests for that.

My first employer, with whom I received the first two work permits, just informed me that he is being investigated by the Integrity Services Branch of Service Canada. Apparently they feel that the information provided for one or both of the original LMOs is suspect. This is under the new Ministerial Instructions introduced as of December 31 2013, under the authority of subsection 30 (1.43) of the Immigration and Refugee Protection Act.

They state that they have the power to revoke LMOs and the work permits that were issued based on them.

My question is this: both of those work permits have now expired. If they revoke the LMOs, will that mean that my first two work permits and therefore my CSQ and PR application can also be revoked, because they were originally based on those WPs?

It's not clear from the wording of the law whether they can revoke LMOs that are currently being processed (which I don't have), or those that have already been granted for WPs that have since expired.
